This week I learned how we could be moving from static bioinformatics pipelines to autonomous genomic agents. A recent November 2025 study highlights how LLM-based agents can now orchestrate complex, multi-step workflows like automatically debugging Nextflow scripts and managing data ingestion without constant human-in-the-loop supervision.​ For software engineers in life sciences, this suggests a critical pivot: our role is shifting from writing the pipelines to architecting the environments and guardrails where these agents operate. We need to ensure algorithmic fairness and reproducibility as agents make real-time decisions on compute resources and tool selection.
